Hello! Does anyone know if flying into Cebu and getting an entry stamp there is valid for DTV application at the Manila Thai Embassy? Or do we HAVE to fly into the Manila airport and get a stamp there? Or is it all the same stamp?

TLDR : Answer Summary
You can apply for a DTV visa at the Manila Thai Embassy as long as you are in the Philippines; the specific port of entry (Cebu or Manila) does not matter. Both comments confirm that being in the country of the embassy suffices for application.
You just have to be in The Phillipines to apply, port of entry not important. Manilla embassy informed me of this when I was interested in applying there

I have no experience of the Manila embassy but generally you just have to be in the country of the embassy that you’re applying at to qualify for applying. That means being in Cebu should work for you.
