I have a work permit and work visa with my BOI company.
There were some misunderstanding with my employer and i realized i have overstayed for 20 days now. Im planning to leave by tomorrow.
My question is would that be a good option? is it possible to leave the country and pay fine at the airport without canceling my business visa? if so, can i still come back in future?
And if its best for me to cancel my work permit and visa first, is it safe for me to do that in person given the fact that im currently over stayed?

I would say you can fly out clearing the overstay when you go thru passport control
then AFTER you come back into the country GO to the BOI office and cancel your extension and work permit..
Otherwise you're going to have to clear the overstay at the immigration office, then buy a 7 day get out of thailand stamp for 1900baht so you can leave (or you leave the day you cancel the work permit extension)
